Interesting quiz, but it might be a bit too arbitrary. (Why pick these bays instead of other ones [like Puget Sound, for instance]?)

Biscayne Bay is pretty famous...first one I put. ...and can answers be accepted without the word "bay"...since that is understood?

James Bay appears twice. In addition to the bodies of water others have pointed out are missing, I'll put forward the Bay of Campeche, the Gulf of Tehuantepec, Monterey Bay, Delaware Bay, Mobile Bay, Tampa Bay, and the Gulf of Panama.
